I too believe that Jonas works for the Order. I'm not sure if he is getting second thoughts as much as he could still be building their trust of him. After all, we keep sensationalizing the Ceremony and what exactly the Orders purpose is when we don't really know. The simple fact is that there is more that we DON'T know then what we DO know.

Personally, that irritates me

That is a great theory. Everything, how strange it seems, it would all make sense if it all wasn't 'real'.

Personally, I still like the idea of Bree turning into some secret agent, going out to help all the other girls and la de la de da...

but this idea would fill the holes in the plot and answer anything that doesn't really make sense.

And it would make sense to why they took his body.
