Consider what she has experienced in one year. Abduction, murder, trauma, homelessness, loss of family, limited social interactions. Is it any wonder she would exhibit neurotic behavior (anxiety, paranoia, depression, aggressiveness, irritability) when challenged with abnormal situations such as these?
Regarding this deal with Bree & Jonas, I think Daniel is right. Because The Order broke down her defense mechanisms she needs time to re-establish her Ego. Jonas and his mac daddy moves are actually impeding her ability to rebuild healthy boundaries and exercise good judgment. I think he'll eventually get hurt in the end - once Bree is back to normal.
