That is definitely a possibility I have both considered and worried about ever since they rescued Daniel.
Who knows what they may have told him or 'brainwashed' him into thinking while he was in their posession. If they managed to implant the idea that Bree is 'bad' or somehow 'the enemy', than her recent actions with Jonas, no matter how silly or insignificant they may seem to us, may be confirming in Daniel's mind what the Order programmed him to think...

Hey, I just realized: Tachy's note had all those x's and y's, and some folks theorized that they had to do with chromosomes and gender. From the focus on gender issues in this vid, I suspect they're right.
Guess I'll mosey on down to the thread down in the Parallax section where they're trying to work out that puzzle . . . (departs whistling, hands in pockets)

or simply he has realized that he isn't necessary as when there were only he and bree.
now jonas is necessary, not more daniel.
